A doppelganger has a less specific meaning. It can be a person who happens to look exactly like another person (not an identical twin, or a clone): it can be the ghost of a LIVING person, who is said to appear to that person's loved ones when that person is under great stress: or in some kinds of mythology it is a spirit which resembles you and will take your life given half a chance.
Similar to what Jon says 'clone' is a word with a specific meaning. 'Doppelganger' relates more to the paranormal. What's the difference in a clone and a doppelganger?
Well they both can mean a copy of something. However, literally they mean different things.
Doppelganger is a ghost of a person who hangs around the person to bother him or her.
A clone means a direct copy of something but may have different qualities or value. For example you can have a clone (copy) of a priceless diamond ring. In appearance they are the same, but upon closer inspection you find the clone uses cheaper materials.
Clone is a being that is grown from one cell of its parent and that has exactly the same genes as its parent.

Doppelganger is a killer clone created through genetic manipulation. What's the difference in a clone and a doppelganger?
A clone is a direct copy of your genetic code so essentially it is another you. A doppelganger is someone who looks very similar to you but doesn't share the same genetic code - it's biological happenstance. What's the difference in a clone and a doppelganger?
I believe a clone is an exact replica, where as a doppelganger is the spirit of a person, who appears to persons known to them, just before their time of their death.
I dunno if this is right or not, but my feeling about the difference in nuance between those 2 words:
Clone is scientific; doppelganger is literary.
Clone can be human, doppelganger is a ghost.
